Chromas 2.33 Description:

Chromas displays the chromatogram files from Applied Biosystems and Amersham MegaBace automated sequencers, and files in the Staden SCF format.

Incorrect basecalls selected using the mouse can be changed or deleted accordingly. Holding down the backspace or delete keys will rapidly delete succesive bases, backwards for backspace and forwards for delete. Once a base is selected, you can scroll through the sequence using the left and right arrow keys. Click between bases to insert.

Bases can be moved within the space between the two adjacent bases by clicking and dragging with the mouse or holding down Ctrl and using the arrow keys. Base dragging can be disabled in the Settings dialog box opened from the Options menu. The edited sequence can be copied to the clipboard or exported to a file.

If a colored bar appears above each base, it represents the order of magnitude of the probability of error for that base. For example, a full bar indicates a probability less than 1:1 000 000 that the base is incorrect. The actual confidence value for the selected base appears next to the base number at the top right of the Chromas window and is multiplied by ten (with a maximum of 61). Some older files may use a cruder form of confidence data with much lower values that do not fill the bars.

For genotyping files containing information about peaks, Chromas will display a list of the peaks below the chromatogram. Click on a peak number in the list to show the X-coordinate of the peak in the chromatogram. The Export function will save the list in CSV format, compatible with Microsoft Excel.
